I left town for a few days and my daughter put her Guinea pig cage on the counter next to my 3 gallons of kombucha. The jars had cloth over the tops of them and the cage was right next to them. Are they contaminated with rodent bacteria? Should I throw them out? I am absolutely peeved and perplexed. Any advice?

There is no difference in the scoby, but the little animals run around the cage and stir things up quite a bit. The ferments are rather far along and acidic, should I just keep it going and keep an eye out for off flavors or scoby changes? The cage was next to my jars for 6 days.

Unless you can see, taste, or smell something wrong with the tea or SCOBY, I wouldn't worry about it too much.

KT is pretty hardy stuff, and can be quite forgiving. Between the protective surface of the SCOBY (as well as the cloth covers you mentioned), the PH of the tea, and the active yeast/bacteria dominant in the liquid, it can be difficult for other bacteria to get a foothold in there. If something's wrong, you'll probably be able to taste it.

No reason to assume something is wrong until you're actually given a reason to believe so.
