Have an iPA currently fermenting. I have a bazooka screen attached to my brew kettle but apparently it doesn't work well with pellets hops (LHBS out of whole hops). Now there are way more hop remnants in the primary than I would care for.

Can this have an effect on off flavors during primary fermentation?
 
No. You'll be just fine. Just cold crash before you go to secondary and again before you bottle or keg.

No, in fact some hop debris is beneficial for the yeast, don't worry it will all settle out in the trub
 
When ever I do big hoppy beers I use a paint strainer as a hop spider and it keeps 99% of the material out of the BK.
