I ferment in a 6 gallon glass carboy, which i'm sure is fairly standard, so maybe someone can help me out. I only own an infrared surface thermometer, and currently take my temperature readings by measuring the surface temperature of the outside of the center of the carboy. I'm sure there is a level of error in this, but I am curious if anyone is aware of how significant it might be.

I mount my temperature probe to the outside of my carboy for control of the heating and cooling operations in my fermentation chamber. So the answer to your question would be that it should be as accurate as the infrared device you are using.
Test it on the exterior of a glass of crushed ice water and on a boiling pot of water to see how accurate it is over the range.
As long as you are fermenting on the lower end of the range for the yeast you are using you should be good.
