This is my first dme beer others I've were lme. It was very cloudy when I racked it from primary to secondary it's been in the 2 for two weeks and I see now that something has dropped out and it is clearing up but what is it actually that has dropped out. I didn't use any clarifier in my recipe either (maharaja IIPA clone)

Looks like you racked it over before primary fermentation was complete. The beer should be at FG before racking usually. Secondary is really just a bright tank.
 
The recipe actually calls for me to prime the beer with another dose of yeast 3 days before bottling so I'm assuming the yeast will eat any of the sugars that didn't go the first time, but why 3 days before bottling

So what's the best way to pull a sample to test the fg, I'm always afraid to take one because of contamination

Sanitize anything that touches the beer first. If you don't have spigots on your FV's (I do),then use an autosyphon or wine thief to take the sample. I use the tube the hydrometer comes in to do the test.
