DIY Randall Input/Output

So I have a randall in my kegerator and the way I have it set up is with the input and output switched on the water filter housing. I did this because I thought that the beer was supposed to enter the water filter housing and go down the steel pipe and out the holes on the bottom of the pipe, float up through whatever is in the filter and the come out the top to the beer line and eventually out the tap. After reading on this http://www.maltosefalcons.com/clubgear/hash-back-aka-moormanator it looks like they set it up with the input being the input and the output being the output. But that doesn't make sense to me. Also I was wondering if the filter housing should be upside down or like it is shown in the picture on the website I linked (That is how I have it). Mine is pouring really slow at 12 psi, not too foamy though.
