I have a 5 cal carboy that i use as a primary. I also have a 6.5 bottling bucket that I am wondering if it can be used as a primary and then use the carboy for a secondary. I guess my questions is will the seal at the bottom hold the pressure???

What pressure?. There will only be the pressure of ~20in of wort. The same pressure you have when bottling.

Yes you can do this. I have this done many times when I only had one carboy.

I use buckets all the time (glass is too heavy for me) and the only difference between my "priming" bucket and the fermenters is the priming bucket has a slightly smaller diameter spigot.
