Ok, I am about to rack 5 gal of stout into a secondary fermentor over whisky oak chips. I have a small 1/2 GAL glass jug that could work as a carboy and was thinking about racking 1/2 gal of the stout over some whisky chips and cherry's to have what you could call a growler amount of something different.

Is is this worth it or am I just going to mess up 1/2 gal of what should be a great stout?

That's fine to do! Who knows, maybe you will like the cherry one better. Search how to secondary on cherries if you're unsure.
