I've got a 1 Micron SS carbonating stone hat won't pass air through,definitely been miss handled, my question is, can the pump be used effectively without it? Can the end of the tubing be submerged in the wort without the stone and be used the same way?

I think you can just use the tube, but the smaller bubbles from the stone would give a lot more contact with the liquid and more gassy goodness getting absorbed (o2) would be better (more efficient) with the stone. You would still get some good from the open tubing, just not optimal. Maybe try soaking the stone on Star San for a while. Might clean it a little to make it useful.
