It could be that your putting to much pressure when capping and leaving an indent. I've indented caps plenty but no bad bottles yet. I have gotten better at capping at just the right pressure.
Well I let my little brother in-law cap for me as I was filling. ( so he would feel involved) anyhow I said "make sure they are on there good, no leaks" and well I guess he did. It's strange how all of the shorter bottles have no indents though.
Just take a chill beer makes way more since!
