I'm new to all grain. I'm boiling right now, about 30 minutes in. I still have some spare water left in my cooler. Is it okay to top off the boil with it if it's been sitting for a half hour?

It is ok as long as there is a boil left, but it will dilute your wort. I aim to have some sparge water left over, so I never run out. Your goal is to sparge/transfer untill you reach your pre boil volume. Aim to use only as much sparge water as neccesary, so you do not have to heat too much water, and also waters down (reduces the gravity) your mash.
