So I bought a starter kit off amazon

2L flask
DME
Yeast Nutrients
And foam for top

My question is

Is the 2L to big? I bought it thinking bigger better but got it to do and boy is it significantly bigger than I thought.

Can I do the starter in here for a 5gallon batch with my 1" stir bar still fine?

I would think it'd be fine. You'll just fill up a smaller amount of the flask and you'll be ready to go when you tackle a higher gravity beer. You also want to have a good bit of headspace so you're yeast doesn't take off too much and make a mess outside of the flask.
 
2L is a good overall flask size for 5 gallon batches, that's what I have. It's not always big enough, lagers and high og beers can require a lot of yeast. Check out pitching rate calculators like mrmalty or yeastcalc and don't worry about any extra head space.
