A lot of sludge in primary fermenter

I am on my first brew and I checked it with the hydrometer and looks good after four days. I noticed a lot of the sludge came over during the syphoning. I used the hop pellets. Is it better to put those in the bags or better to just toss in? I am going to use the secondary fermenter so hopefully that will not come over with it. A lot is floating on the top.

If they are still floating around, can I strain them off the top with a strainer prior to moving to secondary fermenter?
