I've never had that happen but I can't say why or why not. I circulate ~150°F standard PBW solution through the pumps and valves and herms coil on my 3v2p rig for ~30 minutes - and keeping the solution hot with my bk burner - while frequently "exercising" the ball valves to get cleaner toward...
PBW isn't that effective as a rust remover, it's more attuned to beer stone and carbonate scale and general cleaning. For rust removal an 8% (by weight) hot (150°F or higher) Citric Acid solution is very effective and inexpensive.
Given you're dealing with stainless and presumably just water...
I would circulate 150°F PBW and observe the outflow to see what if anything is being displaced and do as many cycles as needed (ideally just one) to have it running clear.

If you followed the instruction's math you would have used ~8.3 gallons of liquor. Less the grain retention I would think the pre-boil volume would be 7-ish gallons. To get close to the recipe OG you'd need to boil that down to the prescribed post-boil volume.
Shouldn't be a quality problem...
