Does anyone know if you can use an auto siphon to transfer wort after a boil once its brought down to the cold break temp under 80 degrees without melting/breaking the auto siphon...or should I just get a funnel with a screen and pour it into the glass carboy.

your auto siphon will be fine at that temperature.
 
I whilpool the wort once it is down to temp and then let it sit for about 5 minutes and siphon from the side and it usually does not clog. Of course, it has also clogged before. I took a stainless mesh, like on a toilet supply line and used it with better results.
