I have yet to find a single website that has all of my homebrewing needs. Any suggestions or advice? I don't want to resort to using multiple sites for one batch of beer but I don't see any other way.
 
Open your own store and stock absolutely everything anyone would want for any brew they can concoct. ;)

The major ones have the most selection but I to cannot find everything in one place.

I believe you will have to order from multiple sites.
 
What are you looking for that is so obscure that Northern Brewer doesn't have it? Hell, I've just emailed them and they started stocking some things for me.

I was wondering this, too. I mostly use Brewmaster's Warehouse, but I haven't brewed a beer yet where I wasn't able to get what I needed from them.

When it comes to equipment, on the other hand, I sometimes find myself ordering from multiple sites to get exactly what I want.
 
Drive down to Fredericksburg and visit thebrewshop.biz. You can also place a pre-order and they will have it ready when you come to pick it up.
 
I ave used Austin Homebrew exclusively, and with the exception of some hops that were out of stock (requiring me to substitute), I think that they have always had everythign I have needed.

I can't speak for everyone but most store owners I know will look at stocking things based on customers requests. I know when customers ask me about stocking things I see if I can get it, and try to theorize the demand. Most of the time it is not a big deal to get it in stock. If I have multiple requests to get an item then it stays top of mind next time I order. LHBS owners really only know what to new things to carry based on what people ask for, and what they see is new at the suppliers.
