I am really anxious to filter but I don't have a keg set up (co2, proper temp control, etc.). I was thinking about setting up a pump system to run through a micron filter and then into my bottles. The question is, if I carbonate naturally will the filtering process effect, or take out the stuff, needed to carbonate in the bottel?

I can't say for sure but I can say that a couple weeks in the fridge and ur beer will look like its been filtered

if the filter is fine enough to filter out the yeast then yes, it won't be able to carbonate. if its not fine enough to filter out the yeast then it probably won't get your beer very clear. if you get good hot and cold break, maybe use some sort of finning agent you're beer should be pretty clear. after being in the fridge for a week or two that sediment should be pretty well settled to the bottome of the bottles. i rarely ever use any finnings and my beer usually (depending on the style) comes out really clear
