So I just racked my stout into the secondary to add cacao nibs, and when I tasted it, it seemed very bitter. I dont think it was sour, but bitter like a pale ale almost. Is this just a product of fermentation not being quite done? Or what could cause it?

It's the Simply Beer Stout kit, if that's a little more bitter than I was expecting.
 
I ran the recipe through a builder and it says 1.049 OG and 40 IBU. Should be fairly well balanced unless the S04 dried it out too much.
Perhaps the black malt is giving it some unexpected bite at this early-ish state, but you'll likely find it's all smoothed out by the time it gets to your glass...

Hops add bitterness.
Roasted grain adds bitterness.
Minerals in the water can enhance bitterness.

Do you know the alpha acid levels for the hops?

Back when I was using kits I found that many of them were too bitter for my taste. They don't seem to care about hitting an appropriate number of IBU.

It will probably improve with time.
 
It’s most likely your ph was incorrect and you extracted tannins from the dark grains. Comes off astringents bitter of this happens
