I made a part grain part extract dogfish 60 min this weekend and only topped off a 3 gallon boil to a little over 4.5 gallons. The o.g. seemed to be correct but it was hard to tell if it was exact. Will only having a little over 4.5 gallons instead of 5 change the final product?

It will. Usually when you get a recipe like that, it is designed for 5 gallons. It will be stronger, that's all. Now, if you weren't able to completely get all the sugars you were meant to, then you might be right. The problem I have noticed with doing partial boils is that when you do add water, it's REALLY difficult to get an accurate reading of your OG. It usually doesn't mix well. You need to shake the crap out of your carboy/bucket to get the water and wort to mix well... If you missed it, you have a little stronger beer.
