I am wanting to test out different yeast on the same wort. I have two 6.5 gallon carboys. If I brewed a 5g batch, split it, and filled the carboys each with 2.5g is this too much head space?

No. There will be sufficient fermentation to blanket the wort/beer with CO2. Last month, I brewed 8.5 gal of a 1.070 IPA and then split it into 4x 2.25 gal batches. Three of them were in 6.5 gal carboys and one was in 5 gal carboy. I left them in the primary for 4 weeks, dry-hopping each about 2 weeks into it. I have yet to taste it carbonated, but they all tasted good at bottling.
