I'm planning my 3rd batch and will probably go with a Brewers Best recipe kit again. I'm looking at their American Pale Ale Recipe which has 6.6 lbs of LME. The instructions are different than i've seen before. Normally at the start of the boil you're instructed to add all of the extract. Well this one says to start the boil only adding half of the extract then 40 minutes in add the rest. What kind of a difference can that make on the wort?
 
You'll get marginally better hop extraction, and perhaps a lighter color due to less scorching of the extract. A lot of that will depend on specifics of your methods.

In either case, you will get beer.
 
Yes, late extract additions have an effect on the color and bitterness of the beer. A pale can benefit from it.
