This answer probably already exists elsewhere, so forgive me in advance.

So I'm considering attempting my first All Grain. I don't have the set-up yet to make a 5 Gal. batch, so I think I'll try my hand at 3 Gal.

Without purchasing extra equipment, should I be worried about the added headspace in my fermentor if it's only 3/5ths full, or will that room fill with CO2 and not be an issue?

There is no reason for concern, in fact with all grain you could make 3.5 or 4 gallons and still be good.
 
Right - I have two 5-gal buckets and two 5 gal carboys. The issue isn't the fermentor, it's the size of my stockpot... 5.5 gal, and a still white kitchen stove to cook on.. I don't want to boil over if I can avoid it.

The headspace is fine in the fermenter. It will fill with CO2 and you'll be set. My barleywines have been 3 gallon brews in my 6.5 gallon primaries.
