I am making pomegranate wine and I'm wondering if it is ok to autoclave the juice? I am using a 2L buchner flask as a fermentation vessel. Will the juice denature if I autoclave it along with the flask?

Will it change for the worse?
almost always. most people use campden tabs to kill off anything active in fresh juice. heating things always, always changes sugars and unfermentable flavor compounds.
unless you're doing that on purpose, don't heat your juice.

I can't even imagine what would be left in must after that extreme heat treatment.
Fruit characters are terribly volatile...

Cheers!

Thank you for the advice. I might still do a small 400 mL flask just to see what happens. I have an excess of pomegranates so I don't mind wasting some.
