The Basic Brewing guys did a video on a Mr. Beer batch they brewed. There are some great tips on how to get more out of your kits. Doing some of these things will also help you ease into brewing extract and steeping grains on a little larger scale.
Sounds exactly like diacetyl... Nothing to be done for it. I have had some issues with my pale lagers and diacetyl in the past. In the future, ferment at a lower temp (~50ºF) and raise it up to 65ºF or so about 2/3 of the way through fermentation.
I believe that it is best to aerate prior to adding the yeast. I don't think it will ruin a batch or anything, but yeast are better off not being battered around. You don't have to help your yeast by mixing it in. It does a fine job of that all by itself.

But seriously, when I grew hops I trained a few likely looking bines and cut the rest back.
You may not be waiting long enough... Keep it submerged for a few seconds before placing your thumb over the end. The hole on the end is small and the thief doesn't fill instantaneously.
