Default How much loss from Beergun?

If I want to bottle beer at a specific carbonation level with my Beergun, do I need to overshoot the keg? If so, by how much? So far, I haven't really noticed much loss, but if I am bottling a beer with lower carbonation due to style restrictions, I am concerned about the beer being flat.

What about the counterpressure filler as explained in the We no need no stinking beer gun... thread? Does this have similar limitations?
