No problem at all! Just make sure you get the yeast into the 1 gallon fermenter and that the wort is thoroughly mixed if you are not doing full boil volumes.
In fact, this is usually a great way to get some variation in your recipes without actually brewing more than once. Try a different yeast. Try a different dry hop or spices. Try some other crazy idea (Jalapeņo Hefe anyone?!) Its only 9 or 10 beers worth.
