I know it's fairly cheap to buy some new bottles, but I did notice in my reusing process of old bottles that I accidentally capped some bottles that were originally screw top bottles. Does anyone know if this is bad or not?

It should be fine. Given the choice I prefer pop tops, but in by experience twist off bottles will also work.

The walls at the top of the bottle are normally thinner than the pryoffs, so just be careful capping them. use a bench capper.
