I use my dishwasher to do a rinse over the bottles. My dishwasher has a sanitization setting that raises the temp to health care standards...so I usually do that the night before. Then the day of (I have no one open the dishwasher till I've finished bottling), then I'll use the iodophor in the vinator and hang them on the bottle tree. I haven't had any issues with this thus far.

This is what I do and it works wonders.

I just run them in the dishwasher on extra hot wash with no soap or anything. This is obviously after I rinse old yeast out. It's annoying though I can't do extra hot and sani-rinse on glass express so it's a 2hour plus run.

It's easy and works like a charm.

Remove the 12 bottles that are soaking, return the sanitizer, dunk 12 more in... fill them and repeat!
It really helps to have someone capping or doing something else for you.

Since you have dirty bottles, definitely soak them and use a bottle brush if you have one. I don't think you need to run them through a dishwasher... I would just rinse with hot water. You won't do any harm but I think you might be going a little overboard.
