I fermented my batch under ideal temperatures but then left it in the carboy to settle. It ended up sitting for about 2 months in a cellar which is now quite below the ideal temperature. If i bottle it now to carbonate in the bottles in ideal temperatures again, will the beer still be ok? will the carbonation happen?

It should be fine. As long as you add priming sugar and bottle at 70 degrees or so the yeast that is still in suspension will take care of the rest.

Without using a fining agent, it's very difficult to drop the yeast out of solution completely. You should have no problems with bottle carbonation.
