I typically have about 1 gallon of wort left in my various kettles/coils/tubes when I am done brewing. In essence arent I brewing a 6 gallon batch and not a 5 gallon batch? I do end up with 5 gallons in my fermenter since I compensate for this but should I change my recipes from 5-6 so I dont loose anything good?

You could compensate by flushing your systems with water to get the wort out of the system

1 gal seems like it might be a lot, but depending on your system it might not be that odd. In the end its going to get calculated into your efficiency, so I wouldn't worry about increasing the volume you shoot for. You might have to up your grains a little to compensate for a lower efficiency, but if everything seems to be working ok so far I wouldn't fix it unless its broken.
