My dishwasher has a sanitation cycle that I've used to sanitize my bottles & it works. I've always rinsed the bottles under cold tap water just to cool them down a bit. Is that necessary? Will the heat give my beer off-flavors?

If you are rinsing with tap water, your bottles are no longer sanitary!!

I also wouldn't fill the bottles when they are hot.

You should try rinsing your bottles with a no-rise sanitizer like Star-San or Iodophor.
 
Ive stopped using star San on bottles for the last six batches. I use the dishwasher with a shot of vinegar and high, bacteria killing temperature. I don't bother cooling the bottles and I've had excellent results.
