I'm kegging into 5 gallon cornies. I have a commercial freezer set up. It'll hold around 200 gallons worth if I do it right. My question is, Is it better to stand them up or can I lay them down while they are carbing. I didn't know if the more surface area while they were laying down was bad. Thanks in advance.

No difference, if given enough time.

Though laying them down would create a larger surface area in contact with the CO2, so the CO2 maybe would be absorbed slightly faster.
 
Your gas dip tubes will be submerged if you lay them down. Just make sure your gas distributer has flow check valves if you lay them on their sides otherwise you may get some back flow.
