I am using a pressurized fermenter currently to carbonate a hefe. My question/concern is, when I go to bottle, since the beer will be carbonated, am I going to have a hard time filling the bottles without lots of overflow due to foam?

I would assume the same principles of bottling from a keg apply. Make sure it's well chilled, dial down the pressure while bottling, use a longish line of 3/16" tubing (like on a beer gun or BierMuncher's substitute), and chill the bottles. What kind of conical do you have that holds full pressure?
