I have never made wine before, but I am thinking about it. Is there any reason why you couldn't bottle wine into beer bottles?

Several people on here do...and call them "Splits." SO no, there's no reason why your couldn't.

Can you turn the bottles on their sides with caps on? Any problems besides leakage?

you could put the bottles on their side, there won't be any leakage... but there is no reason to put it on it's side.
Shouldn't be any problem with leakage however you will be bringing your wine into contact with the plastic liner in the cap. Should not really be a problem but i prefer to not have my wine in contact with a soft plastic for long periods of time. Just a minor thing.
Also there is no need to lay them on their side and the bottles will be easier to store upright.

Yup, that's one main reason to use beer bottles.
