Late DME addition/boil question

I will be brewing up a pale ale tomorrow morning and for the first time, I will be doing a late malt addition in an attempt to lighten the color.

My question is, usually when you add malt, you lose the boil or you have to cut off the flame to avoid a boil over. How will adding malt late affect my hop schedule? In other words, should i stop my timer until i get the boil rolling again? Or keep the timer going because even though the boil has stopped the wort is still hot enough to extract what i need from the hops?
 
That makes sense i guess. I just figured i add the malt to end of the boil thinking the boil would help disolve the malt faster.
