Can you condition homebrew in screw cap bottles? Like the Mississippi Mud quarts? Can the screw caps have paper seals on top? Or will the paper seal mold or affect the taste?

Nope. Those bottles are NOT designed to hold the pressure inside. They will either leak and leave you with flat nasty beer, or it will explode.
Either way Kinda sucks.

What if I'm not priming in these bottles, only conditioning? If the beer is supposed to be flat.
