Is there a best way to do this? I don't want to harbor bacteria in cuts/breaks in the plastic....is this even a concern?

Not a concern for me. Just cut it off with a utility knife.
I would sand it down so it's smooth as well. If there are any jagged bits or gashes in the plastic it can harbor bacteria.

I've used a hacksaw blade, but I've also just taken a small phillipshead screwdriver and snapped those puppies off.
Fingernail clippers.
