I am told its not a good idea to use clear bottles for bottling beer, would it be okay to use them but just keep them out of direct sunlight?
 
Sure you can but be sure to keep them out of as much UV light as possible. Many brewers use clear bottles to see the progress of their beer.

agreed. keep them in a case, or a sam adam's 6-pack box (because they have taller sides) and they shouldn't be that prone to skunking.
 
I like bottling a couple beers out of a batch into clear bottles just to look at the pretty colors, just keep them out of the light, kind of like gremlins

Not just sunlight, fluorescent lights are a potential source of UV as well.
