I can't speak for Fort Wayne but here are some good ones close to me:
http://www.barehandsbrew.com/ - These guys are kickin' it in Granger, just east of Mishawaka. Never had a beer I didn't like there, they don't have much of a food selection, though.
http://iechyddabrewingcompany.com/ - This is a little further east, in Elkhart, good beer, good atmosphere, good food.
http://www.greenbushbrewing.com/ - This 45 mins north of South Bend, again many great brews and good food.
