As i understand it using clear bottles is not the way to go. However if i am using clear bottles but keeping them in the closet, in boxes, i can't see it being a problem... Am i wrong?

You are not wrong. I have used clear, green, and brown bottles. In the dark, in boxes with no light, they are all fine. I have about 150 Grolsch flip top bottles I use all the time with no issues.
That said- brown ones just seem more appealing to me! Maybe it's the lack of visual sediment or something, I don't know- but I sure do like the homebrews bottled in brown glass. Kind of silly, huh?
