Do you control temperature of the wort - measured via a thermowell thrust into the middle of the wort - or do you measure the ambient temperature around the fermenter?

If you are adding heat, then I think controlling using ambient temperature measurement is fine - but for cold, I think you need to measure the wort temp and control to that...right?
 
You want to measure the temperature of your beer. Either use a thermowell or just tape some bubble wrap over the probe touching the outside of your fermentation vessel. As an aside as soon as yeast is pitched into your wort it is called beer.
