The Yeast that comes with the kit is Wyeast 9097 Old Ale Blend.
Do I need to make sure I don't use the carboys in the future for my other brew brews, i.e. the baddies in the Old Ale Blend will stick around and cause havoc?

If the beer touches anything plastic or porous, it would be safe to not let that equipment touch anything else. I have a couple of pieces of equipment that I have 2 of. One for sours and one for everything else.
Anything non-porous like SS, glass or even better bottles, just sanitize and you are good to keep going.
