I recently brewed a honey weizen and the recipe calls for adding honey and brown sugar to bottle condition. What effect if any would it have if I just added the usual corn sugar?

It will taste a bit different, and you won't have the same % fermentable content in corn sugar (brown sugar and honey are usually lower) so the carbonation is likely to be higher.

I have bottled with brown sugar before and I can tell you that the flavor contribution is very subtle....as in, if you weren't looking for it you'd never know the difference. As for honey, I can't say, but usually honey is added towards the end of fermentation or in secondary for honey flavor. The corn sugar will just give carbonation with no flavor contribution whatsoever.
