One other advantage to the submersible pump is the ability to use it for cleaning kegs and carboys. An old bucket, a bit of PVC and a drill and you can build yourself a nice cleaning rig.

I'd avoid using it for your brewing liquor, but you should be fine to use it for the chiller. I'd just check for leaks before you plop it into the kettle.

I also seriously doubt that enough water/cleanser will make it into the bottles to effectively clean them, especially if there is any "ick" buildup in the bottles.
