I have found running the wort through a fine...

I have found running the wort through a fine grain bag from mash tun to kettle (wrap the tube end)filters all the small particles just fine

If you are concerned about ingesting a little simethicone in your homebrew, I'd be more worried about what other stuff you are ingesting in it more.

You really don't gain much re-hydrating the dry yeast, I just dump it in the wort (mine comes out of the therminator at around 76) never had it not chugging away by the next morning

Secondary will give you more clarity, won't have much effect on the taste. If you are going to brew a heavy,and let it age out for a few months, definitely want to rack it off the cake
