I don't know if there is a way to recoup lost co2, but there is a way to minimize the loss. You need to get the beer and the smaller bottles as cold as you can without freezing. The temp will help...

feel your cooler on the outside during your mash. if you feel warm/hot spots that is were you are loosing heat. Its usually through the lid. Drill a few holes and spray some expanding foam in there....
