Dont fear the bubbles. I bottle with foam still lingering in the bottles. I let the beer push the foam out. It does not hurt a thing. This is the main advantage of using Star San.

I make an all Citra pale ale that turns out great. Bittering addition is usually .75 at 45 minutes. Never experienced the cat piss.

I would be carefull dumping hot wort into the AJ. This will sometimes cause serious hazing. If clarity is not an issue go for it.
