head space in secondary..

i posted this question in a sticky, but perhaps i'll have better luck starting a new thread.
I racked my beer into a secondary to dry hop, but due to multiple things, i've lost a lot of beer. so now i've got about 5.5 inches of space in my carboy.
how much effect will this have on the outcome? I plan to leave it in the secondary for 2 weeks. Should I bottle earlier than I was planning?
 
If it was in primary for less than 3 or 4 weeks I might wait the full 2 weeks. If it was in primary for a month, I would bottle sooner. Bottom line, there is still some CO2 being produced, so I do not think it would be an issue either way. The only reason I would bottle it sooner is because the article in last months BYO authored by some guys from Stone Brewing said that dry hopping flavor peaks around 5 - 7 days.
