This may be a very basic question, but I'm unsure of the answer!!! Does the secondary have to be clear glass or is green glass OK?? I always used clear carboys, but just did a two gallon batch and took it from the primary to a green secondary and it does not seem to be working. Does the color of glass make a difference???

No, color doesn't make a bit of difference. You want to cover the carboy with a blanket or something anyway, to keep the wine from getting light struck, or keep it in a dark place.
