My employer is going to make me wear pants!

I haven't worn pants to work -- or anywhere else -- for over 5 months.
I have been wearing the few kilts that I own (Utilikilts) every day, and my boys have been very thankful for it.
We are in a business casual office where cargo pants and a polo shirt are the garments of choice for the majority of men.
The dress code states that skirts longer than 2/3 your thigh are appropriate -- not "appropriate for women", just "approriate".
I always wear long sleeved, button down, collared dress shirts, often with a tie. My shoes/boots are always clean and polished.
Basically I am dressed nicer than ANY guy in the office, but a couple people complained to my boss' boss (my boss has no problem with it) and he is now trying to make the dress code gender specific!
I plan on getting a doctor's note, for reasons that I won't go into here, and hopefully I can stop this from happening!

Not to sound like a jerk, but people are losing their jobs left and right. Being made to wear pants seems a trivial thing (unless, as you suggest, there's some medical reason not to).

There is a medical reason, but it isn't life-or-death. If my employer insists on pants I will wear them and continue to be grateful for my job, but men have no business in pants...

I had the same thing happen to me at one of my jobs as well. I made it a habit of wearing my flannel pajama pants on a regular basis. I guess it made a few of the ladies uncomfortable as I was pulled aside and kindly asked to change my attire.
In fact the email to my boss (from his boss) read something along the lines of 'Loose Fitting' if you know what I mean, and 'I could really use your support on this' (pun intended)

That is exactly the point my manager is trying to convey to his manager. My boss is very supportive.

At least you have a supportive boss. I fight my own battles.
But, uhh...if you're free-balling it with the kilt, i could see why people could get offended. I don't want to see other people's nuts at werk.

The ladies must love your medical condition  Seriously, I CAN'T wear pants... if you know what I mean. Not to make a joke of it if you have an actual problem (but that would be a good line).
Fight the good fight. If you want to wear a kilt you should be stopped. I wish I had some kilts to create this problem with.
