You will have a lot more material in your kettle with whole cones so plan for it. Depending on how you move your wort around they can clog plate chillers, siphons, etc.
Think about it ahead of time and have a plan. Whole cones are great you just usually have to handle the wort slightly different than pellets in a hop bag.
